The Captain is still communicating with Benedictus but in this scene he is using the broad, general allusion and applied as a concept or perception. He is further still addressing Recon-13. He had previously activated the Mobius Protocol and switched to a secure channel and now you get to see and hear more targeted and securely focused communication with just a few individuals who don't even know at this point if they are truly alone in dimension within a dimension. As it stands, it appears that The Captain is (or was) truly related to Benedictus Monk and is warning him once again to "run" and not really focus upon selection of a path or justifications for taking any one particular path for the "Gate Keepers" do not care about reasoning or morality any more than The Captain does (or does he) and have to do what they themselves are programmed to do.
